Some people say it's Marcellus Wallace's soul (which was removed through the back of his neck, hence the band-aid.)
Tarantino says it's whatever the viewer wants it to be (like the supposed "Miracle" when all the bullets missed Vincent and Jules),
It was originally going to be the diamonds from Reservoir Dogs but Tarantino and Rodriguez supposedly decided against it, saying that "knowledge of what's in the case drastically alters one's understanding of the film" (or something like that).
It's simply a plot device. And a very effective one.

A theory among fans say it is Marsellus Wallace's soul, but a co-writer of Pulp Fiction say the glow was originally diamonds. It was cut from the film because diamonds were used in Tarantino's last film Reservoir Dogs and they didn't want to reuse ideas.
As for the glow itself, the co-writer, Roger Avary said, "..somebody had the bright idea (which I think was a mistake) of putting an orange lightbulb in there. Suddenly what could have been anything became anything supernatural. Didn't need to push the effect. People would have debated it for years anyway, and it would have been much more subtle."
