We are finishing our attic?

We are finishing our attic so that it can be used and want to reroute the flex pipe duct work

so that it is hidden. To do this I am going to have to lengthen some of the runs. Should I reduce

the size of the duct so that I can maintain the velocity of the out put of air at my vents?

Reducing the size of the ducts will increase resistance to the flow of air. You don't want to do that! Adequate heating and cooling depends on volume of air delivered, not velocity. I can't predict if the system will be adequate to the attic without using a booster fan in the duct work.

No use the same size duct. You will probably be fine unless you are adding a lot of additional length.

If you plan on heating/cooling the attic with new vents then you may need a bigger system.
