It depends on which airline you take. Most US and Asian carriers will head west over Canada and Alaska, but you can take European and other airlines that will head east over Europe.
There are many non-stop flights from JFK to Tokyo, all of which head west over Canada and Alaska. United, American Airlines, Delta, ANA and Japan Airlines all offer non-stop flights to Tokyo from NY.

Continental US, first you Take off from New york head north towards Canada, and then diagonally go towards Alaska, then Some part of Northern Russia and head down to Tokyo! It's 10900km (6775miles) trip, lasts about 15-17 hours by plane in direct flight.

Edit: Well, unavoidably, it flies over some CONUS, but mostly neither.
