Which motorcycle should I get?
I'm getting a motorcycle, have taken the MSF class but don't have any road experience.
Yamaha XS650
Aprilia RSV Mille
Ducati 748, 996
KTM 690 SMC
I know I'm fairly inexperienced but don't try to sway me toward a Ninja 250, SV650, or DRZ 400. I understand the risks.

Well Im a huge Duc fan. Like Yamahas too but since none of the ones I like are on your list I'm going to go with Ducati 748.
Compromising between great bike and risk factor. I wouldn't go with the 996 straight off. I know you don't want to hear it but the 748 is still an awesome bike and, well, fast. I don't think you really need the extra CC.

None of the newer models that you list are suitable for a novice. And the XS650 is a pretty heavy bike, even if it doesn't have a whole lot of power. Also, that model was discontinued a long time ago. Any example you buy may need constant mechanical attention. You need to start with a bike that is reliable: It is too much to try to learn how ride and how to repair/maintain an old bike at the same time.
I'm curious: What special skills do you possess that exempt you from starting out with a "learner" bike, as other people do? "Understanding the risks" doesn't make them go away.

Check insurance rates before hand. Inexperienced rider + Luxury sport bike = Outrageously expensive maintenance and insurance costs.

off the above... the old XS650 is the most suitable..
but with only the MSF under your belt.... none of them are what I would recommend.
