    Well it depends on the rest of the sentence etc... as they all mean different things.

    Is that what you think - current tense

    Is that what you thought? - meaning have you changed your mind?

    Was that what you thought? - Same as above, but indicating you may have changed your mind

    Was that what you think? - not really correct grammar as it's the wrong tense totally.

    I would go with the first, but again it depends on what you are trying to say

    Each is correct within its` own time-frame
