Ghost windows (not windows ghost) are programs that run completely in the background, and you have to be a real techie to find if they are running.
Sometimes, ghost windows are helpful, for instance, when you make an installer, you want a background program to install stuff. However, MANY viruses, trojans, bots, and other stuff, are usually run this way.

I assume that you are referring to Norton Ghost, which is software to backup or clone your entire hard drive or partition, and which can be run from within Microsoft Windows or from a bootable medium.
