Can I ask for a prescription change?

I got diagnosed with an infection and the oral treatment, although cleaner, has some pretty harsh side effects. I am uncomfortable trying them. There a second treatment option and would much rather use it. If I called my doctor, am I able to ask for the second treatment option because I don't feel comfortable with the first option? Will they give me what I feel comfortable taking? I am worried they will be frustrated or will refuse. I do not know why I feel like this. I have had to go in to the doctors twice in the last two days. I feel bad for calling but I really would rather have the second treatment option.

Update:

I have yet to try the actual medication but the most common side effects are nausea and vomiting. These are things I do not want to wait and see if I get. I also have a sensitive stomach and already am taking another antibiotic. It is just too much for me. I just don't want to seem like a nag.

    The doctor is there to treat you and make you better, so if you're not feeling better on one medication or treatment, you are well within your rights to ask and seek a better alternative. If they give you a hassle over it or refuse, you also have the right to seek a second opinion from another doctor.

    My girlfriend has to take medications for permanent conditions, and has had to change dosages and sometimes entire prescriptions because of side effects. That's why all medication commercials advise you to tell your doctor about any side effects you may experience.
