They are two different kinds of "adhesives," thought of as "glues."
Mod Podge is a brand name. It covers 4 or so versions of thinned-down "permanent white glue" (PVA glues...like Elmer's GlueAll, "tacky" glues, and more brands), mostly used for decoupaging (as an adhesive to hold papers/etc to the item being decoupaged, and then also as a gloss sealer on top). Some of the newer versions of Mod Podge are a little more resistant to moisture and scratches, or are matte finish or gloss finish or extra-gloss finish, or have colorants or inclusions like brown paint and/or "sparkles," and one now is a non-permanent white glue that's washable even when dry (mostly for kids):

Another brand of "decoupage" medium is Royal Coat.
And decoupage medium can also be made simply by thinning down a permanent white glue (Elmers GlueAll, etc) with water.
E6000 is also a brand name. It's a silicone based adhesive, though not the exact same as others.
It's much thicker and denser than permanent white glues and many other glues.
It will only "dry" clear if it's very thin (e.g., being pressed between a clear pebble or gem and a paper image). Otherwise it will be thicker and translucent rather than transparent.
It's also much tackier than even the "tacky" version of permanent white glue.
Each glue has its uses and will be "better" for some applications.
E6000 is better for non-porous surfaces though than even the stronger brands of permanent white glue, but permanent white glues will be better for porous materials like paper and fabric because it seeps into those materials and can be even more flexible when dry than silicone-type glues. E6000 shouldn't be used on polystyrene foam, "Styrofoam," and *some* other kinds of plastic since it will eat into them.
When used on non-porous materials, E6000 will be strongest if applied to each side, allowed to sit a few minutes, then pressed to the other glue-surface.
Re "safety, etc, E6000 is less healthy for lungs since it's petroleum-distillate based so good ventilation is necessary, and stinks a bit. Mod Podge and other PVA or "white glues" are water-based, and totally fine for lungs.

E6000 is a strong, clear glue that will hold almost anything. Not recommended for paper gluing, however.
Mod Podge is also used as a glue, but it can be used as a sealer over crafts made of paper, or covered in paint, or sealing a puzzle for framing. It is not a strong glue...better for paper on paper or paper on wood like with decopague. I wish you had given an idea of what your project is, as that would have helped me give a better answer. Hope this helped a little.

They're two different things, so neither is "better" than the other. E6000 is a strong adhesive. You'd use it for gluing plastic or wood or fabric or even glass. It's too strong for paper, though. Mod Podge is essentially white school glue, a little diluted. It's used as an adhesive for paper and a glaze for paper crafts - it was originally made for decoupage.
