Speakers won't work but headphone will. What's going on?

I was having some issues with my harddrive having a memory leak and it was running out of space. I tried to install a Nvidia driver and everything got screwed up on my computer. I use an sli system with two video cards. I didn't realize at first it was my harddrive, so I switched the cards ports and later managed to get the video driver to install correctly after clearing space on my harddrive. My physical speakers have not worked since.

I can get audio to play perfectly now from my headphones, but my speakers will not play sound no matter how hard I try. I've tried making sure they're enabled, I've tried reinstalling the audio driver multiple times. I've tried everything I can think of with my sound settings and I can't figure out what's going on. My physical speakers are a surround sound system. I have 3 ports (black, orange, green used right now) that my speakers use. The computer detects that these are hooked up.

Any ideas?

Update:

Forgot to mention, I've cloned the harddrive to a new fixed one with a higher memory capacity. I did a test for corruption of windows files and found nothing. The new harddrive hasn't fixed the problem.

Update 2:

It's not separate from what I know. 2 PCI slots are taken by video cards, 1 is taken by a network card. The motherboard is a P8Z68-V PRO.

Update 3:

Tested the speakers with my phone, music came out of the speakers perfectly.

I sounds like you have a separate sound card - What is the Make/Model of the Card?

Speakers can be tested, by plugging into an MP3 player.
