Is it better to purchase my multi-city airline ticket together or 2 separate 1-way tickets?
Airfare from STS to SAN that I'm looking at is $58.90 one-way 01/08/14, unfortunately there are no good return flight times so I looked at flying from LAX to STS on the return at $124.90 one-way 01/12/14. Would it be better just to buy the one-way to SAN at this good price and wait a few days to see if the return trip out of LAX is cheaper?

Do whatever is cheaper. Just remember there is no guarantee the return ticket would become cheaper because air fares usually get more expensive as time goes. Airlines intentionally lead travelers into guessing when tickets would be cheapest. If not no one would be buying other than when they are the cheapest.

It's a gamble... price can go up, too... and pretty soon you will be within 30 days of the flight so price is probably more likely to go up than down.
Some airports just cost more... its $70 bucks more then your other flight...just book the flight.
