If i take off my Dead Orbit cloak will i lose its reputation gained?
like if i want to start gaining reputation again for vanguard and crucible, since they are for sure getting new gear with the expansion will i lose all my reputation i gained in dead orbit if i want to put it back on at a later date and resume?

No, you never lose rep, you just stop earning it until you out it back on.
