So I covered about 6-7 of the books in my essay so should I list each book individually as a cite source or just the website itself as one whole source?

In your Works Cited, just cite the website once. When you're citing specific passages in-text, you'd cite it as (Milton 7.105) for Book 7 line 105, or whatever.
