From the Wii Virtual Console, no. You are limited to only using a Wii Remote with Classic Controller or GameCube controller if you have an older Wii that supports them.
GamePad can only be used as a screen and sensor bar to get a Wii U into Wii Mode.
If you are talking about the new N64 games that will be purchasable on Wii U via eShop, then yes. You can use a GameCube and Pro Controller with those games.
