My 2nd character is a Nord assassin who never uses any other home in the game except the Dawnstar Sanctuary. She's level 60, about 200 hours of gameplay, and I've never had a problem with storing anything in the master bedroom there. I've put things on the mannequin, on the shelves, on the table, on the floor, on the weapon rack, and in the drawers and chest at the foot of the bed, and I've never lost anything so far. Only thing that happens is that for some reason, weapons sometimes fall off the weapons rack and are on the floor underneath it.

The entire Dawnstar Sanctuary should be safe storage so you shouldn't lose anything in the entire compound. This is on the base game with no mods or consoles commands.
