The correct answer is, "By nature".
Jesus is God because he has *always* been God, and
- taking on human nature (a mortal, human body), and
- praying to the Father
does not and did not stop him from being God.
Do you stop being a human being when you pray? Does prayer change your nature?
Do you stop being a human being if you are holding a pet in your arms? Even though you are at that moment a pair - human and animal. Does that pairing change your human nature in any way, detract from it in any way? Does it make your nature other than human or less than human?

The story grew as time went on. The earliest Christian writer was the Apostle Paul. He seemed to think of Jesus as some kind of angelic being. He hardly ever talked about Jesus, seemed to know barely anything about him. Also seemed to think Jesus became God's son--by adoption--at the moment of resurrection. The evangelist Mark was next; no mention of Jesus being God there. Then Matthew and Luke, still no mention. Finally, the Gospel of John, written some 70 years after Jesus' death, won't shut up about Jesus being God.
Similar situation for Jesus' status as God's son. Paul seemed to think God adopted Jesus at the resurrection. Mark (if I recall correctly) has God adopting Jesus at his baptism. Luke and Matthew have Jesus becoming God's son by means of birth. And of course, John the exaggerator has Jesus co-existing with God in eternity past.
Don't try to make sense of it. It's supernatural. That means there are no facts. Make up whatever you want about the supernatural; no one can demonstrate that their nonsense is more likely to be true than yours.

Scriptures calls Jesus BOTH "the Son of God" (48 times) AND "the Son of man" (196 times)
Therefore Jesus was BOTH God AND man
He was MAN because he was born in the flesh - and GOD because he had the Spirit of God indwelling and empowering him.
READ THE BIBLE!!!
Jhn 14:10 Believest thou not that I am in the Father, and the Father in me? the words that I speak unto you I speak not of myself: but the Father that dwelleth in me, he doeth the works.
Jhn 14:11 Believe me that I am in the Father, and the Father in me: or else believe me for the very works' sake.
Human flesh cannot perform miracles. Only GOD can. It was GOD living in Jesus' flesh that did the miracles!

Besides the little bit of walking on water Peter did before he started sinking, Jesus was the only man to ever walk on water. Jesus was God. Jesus said to ask anything in his name he would do it.
