Why did Kim Davis refuse to license legal, non-religious marriages?
From Christian aspect, only marriages licensed by the Church are true and legit marriages, why did she refuse to do her job, even though marriages licensed by the government are not considered religiously legit?

When the heck are you talking about there is no Church licenses given out for marriage the couple might receive a certificate from the Church and the Church has the marriage on their records but otherwise marriage is not a contract it's a covenant between the husband and his wife with God.
In the Old Testament marriage was a contract between the husband and his wife but in the New Testament with Jesus abolishing divorce marriage taken upon a whole different meaning. For instance Jesus quotes from the Book of Genesis when a man leaves his parents he clings to his wife and the two become one flesh. With that there is no contract made between the husband and his wife.
When governments began to have legal recognition of marriage the Church never recognized marriage as being a contract rather when marriage licenses were issued this was only a means of "proof" of the marriage it was not a requirement to be married being it's only paper.
The issue Kim Davis had was with recognition of same gender marriage being if she signed her name on that marriage license it would had gone against her Christian beliefs being that marriage is between a man and a woman. The best thing she could had done was resign from the cleric office but instead she decided to make a spectacle of herself in which she had already received her reward.

Kim Davis does not work for a church nor a religion, she hold a public office of trust which is not based in religion but in public service and equality for all. She has no business imposing her personal beliefs on those who come to her office. The church can not issue a "marriage license" only require their followers to seek ratification of their commitment from their organization.

Well, clearly she didn't realize that as a government employee, paid by the taxpayers, she has to follow the secular law and not her religious beliefs.

I would have done the same thing. I can't consciously marry two people of the same sex. Not that I would discourage them from doing so, because it doesn't count as a marriage in God's eyes in the first place.
