When I got back he was being held by some thugs with his head covered, then overpowered them and fled into the building to find his girlfriend.
What happened in between? How did he and the girl get captured?

Bond, M, and Q decide to go after C to a.) arrest him for being part of Spectre, and b.) stop the intelligence system from going live/global at midnight. Q was to tackle the computer part. He got in one car with another MI6 guy, and M drove Bond.
All is well until an SUV driven by another Spectre henchman t-bones M's car. Bond is knocked out and the Spectre thugs load him into a truck. M was sort of unconscious, so the thugs left him alone why they secured Bond. But M was awake and slipped away while they did that. He then joined up with Q to continue the mission. Bond was trucked to the old MI6 building, which is where you came back.
The girl: as Bond left with Q and M, she was with them, but then held back. She told Bond that she couldn't go back to this dangerous life, and that even though she loved him, this had to be goodbye. He didn't like it but understood. So she walked away and the guys went on their mission. After that, we see her once, alone on the sidewalk, and she looks over her shoulder like she suspects someone is following her. We don't see her again until Bond finds her in the building.
