I heard Ellie Goulding's song entitled "On My Mind" and I heard her saying, "But my heart don't understand" Is that grammatically correct?

Nope. Should be My heart doesn't understand. In music a lot of times they will make mistakes so it rhymes. In the YouTube version of Trouble by Taylor Swift, she says "But the worst was losing me (should be myself). " so mistakes like that in music are common and probably intentional.

No, not in formal English. It's a construction used frequently in colloquial spoken English, though.

No. It should be, "... but my heart doesn't understand."

It was intentional slang so that specific excerpt from the lyrics can rhyme and flow with the rest of the song.
