Perhaps the draining system in place under the patio is not supporting the amount of water needed. To properly drain water, the ground must be prepared with layers of gravel so there is a place for the water to drain into. If that is in place, then the clogging of debris needs to be removed and kept away by frequent sweeping of the patio area. This is ongoing maintenance that needs to be done to keep the drain open to accept water.

Or, perhaps a gutter cage, like in the first and third pictures can help block debris from getting into the drain.
