It depends on what the question is asking, and what tense you are using. When you say, "do you think we could be friends?" this suggests that you are either wanting to be friends at some undetermined point in the future, but not now, or that you think there's a possibility that you are capable of being a friend to someone and they are capable of being a friend back.
"Can we be friends" is more direct, and suggests that the asker would like to start a friendship with you right now, today?

The first seems speculative, the second concrete.
One seems to be asking for an opinion, the other a direct request.
