Elizabeth is mine and my Aunts middle name.Lisa is after my Mom and late Step Aunt and Vannessa is after a late cousin.These names mean a lotto me.But the real question is which way do they flow best?If neither which do you like the best or dislike the least?

Timothy Scott Elias is better because in Timothy Elias Scott the S's sound bad together. You could also do Timothy Eli Scott or Timothy Elijah Scott, both of which flow well.
Elizabeth Vanessa is perfect. Lisa is derived from Elizabeth so I don't think it's necessary to add on. Lisa can also be a nickname for Elizabeth.

Timothy Elias Scott definweyely flows the best IMO
Elizabeth Lisa-Vanessa but to but honest here, both of these sound like you are saying 3 different individuals (both Elizabeth Vanessa-lisa and Elizabeth Lisa-Vanessa) they sound like you are calling 3 seperate females
But Timothy Elias Scott is very excellent!

Having two middle names is unnecessary most people have one and don't use it.
You could always use the names on your future children.
