Why does Roger Goodell want to screw up the way the Patriots conduct their OTA's? Hasn't he done enough to them already?

The owners approve rules changes proposed by the Competition Committee. Goodell can suggest changes but he lacks the authority to implement them on his own. There's nothing to suggest that he pushed for the change that you've mentioned.
