I had a situation where I had to run to my furnace without the air filter for a?

while doing a little research online I noticed that people are saying that it's not good to do this because dirt and dust will build up on the blower motor itself but how could this happen when the fan is after the filter

    You said it yourself, the fan is after the filter. That means that normally only filtered air goes through the fan. The filter is in the intake air stream so that nothing inside the furnace is exposed to dirt and dust.

    Define "a while? If it was a few hours to a day, don't worry about it. If it was more than a few days, you may want to have a duct cleaning company come in and give you an estimate.

    It's not so much about dust building up on the blower motor as much as dust clogging the fins on the AC coil. That's a much bigger problem. You want to keep those fins open

    You just said you ran it with out the filter jojo.
