Stop antivirus removing files?
I downloaded an application from the internet but it wasn't registered with a source. When I downloaded it I had to turn my antivirus off and it was fine, but when I turn my antivirus back on it removes the application, so every time I want to use it I have to turn my antivirus off and re-extract the .zip file. Is there a way in my settings I can manually tell my antivirus not to get rid of this file?

Yes, but I can't tell you how because you didn't say what OS you are using and what antivirus. And instead of removing the file, try quarantine. If your antivirus say's it is unsafe, it's probably best you listen to it. What's the point of having antivirus if you ignore it's alerts?

Since you did not bother to specify the operating system or anti-virus package you have, then specific advice is difficult.
Most AV packages can accept a list of files or packages that are not to be scanned.

I use AVG and it has an option to have it not detect files or programs as bad, but I would scan that file before I did that and see if it does have something such as Malware in it.

no you have to fill out a form and email the file to them, as a false positive and see if they agree. i dont know anybody who has managed to do that, though the fact they offer that service must mean there are a few false positives.

It depends what antivirus you use.
Examples;
Bitdefender is a very automated antivirus without the manual controls that an antivirus like Avast has. Avast has options to scan a packed file and remove only the infection whereas Bitdefender used to remove the entire file.
Once a file is in quarantine you may have the option to select it and somehow mark it as a good file.
Too bad you don't specifically mention the antivirus company itself cause then we could have given you exact instructions.
