Puzzled about low idle and vibrations while at a stop.?

I have an 87 4.0 in a 97 JGC, ran beautiful for a week or so, now, when I come to a stop, I start getting a vibration from the front engine, to the rear axle, and the idle dips down to 500-400 RPM, the rear differential was a little low on fluid, so I topped it off, and nothing has changed. I am clueless where to look next. I put a HV oil pump in, when I replaced the engine, last time I had the oil pan off, and the oil pressure is always steady at 40lbs, like I said, I am clueless where to look next. Maybe its a rear brake problem? I don't know, any info you could share, the better, thank you.

Also, it vibrates, when I place it in drive.

Update 2:

It has not even 10,000 miles on the engine, but 225,000 on the drive-train.

    It is the other way around. Idle is low causing the vibration. Attack the idle speed problem. Check for a bad idle air control valve if it has one.

    Have your engine checked for misfire. I suspect your Jeep has a cracked head, like many in that vintage. That wouldn't be the end if you want to have it fixed, but it's been long overdue to the junkyard. Brakes?- you're barking up the wrong tree for a low idle problem.

    Not sure what brand engine a 4.0 is, nor do I know what kind of car is a JGC.
