What does "but" mean in this sentence?
"I know that we are not perfect, but with you"
from what I understand it means that the concept of "us" is not perfect without you. Is this correct?

I would interpret that but to be the equivalent to "except" (if not) in that sentence.

In this sentence, it means the same as 'except'. I believe you have interpreted it correctly. You could say it as 'we are only perfect with you'. The meaning would be a bit clearer, I think, without the comma.

I'm not sure myself, but I'd guess the meaning is with you (whomever), I may seem perfect, although I'm not. If that is accurate, then but means except.
