When typing a manuscript for a novel. . .?
do you leave one inch margins, 12 font, Times New Roman, double spaced, and two spaces between the chapter title and the text, as well as tab over for paragraph indents?

I know there are different ways and it depends on what the standards are for that publishing co., but there must be a standard I can initially set it up in.

You've got it right. That's what the Chicago Manual of Style, which 99.9% of publishers use, says. You could also use Courier 12 point, but no "sans serif" fonts like Arial. I know this stuff because my father worked for Prentice-Hall for 18 years. He worked in a non-fiction department, but manuscript style was the same.
