It isn't that he can't see it, it's that he can't see through it. Lead blocks X-rays (That's why the dentist makes you wear that lead apron, or X-ray techs go behind the lead wall when they zap you), so his X-ray vision doesn't work through lead. It also blocks other radiation, which is why he opened the lead box in the first movie, not realizing there was kryptonite inside.

Superman cannot see through any type of lead. However, with his heat vision, he can burn through it.

He can't see through any form except for lead-polycarbonate, which is transparent to normal vision.
