That's why it's hard to name characters that come as close as to as smart as them.

People thinks he's a jerk, but in the end, he was actually quite a saint. *SPOILER* Like, I mean, come on, the guy took over the whole world, made everyone hate him, and then planned his own death so everyone could be happy. Psshh. How is that not cool? xD And besides, Lelouch actually took over the whole world, Light didn't. (though I still think Light's pretty cool)

Spiral is an excellent anime with a great plot. Ayumu Narumi is a high school student who excels not just at intellect, but at everything he does. However, he is haunted by the thought that he is still not as skilled as his brother, who had gone missing years before. I would strongly, strongly advise at least checking it out. Many of the characters in the story are geniuses as well, such as the Blade Children, who are much like the Whammy's Kids from Death Note.

Kojinki no Gash Bell has a very smart guy as the main character. It has very good action.

Spiral is about the only one I can think of right now.
