If you have only two days, and you want to exploit those two days to the full. I recommend that you spend one day in Kyoto, stay in Kyoto that night, and next day get train to Nara. Itl take about 30 min. from Kyoto to Nara by train.
It also be a good idea to spend two days in Kyoto. Kyoto has so many places to visit.
In Nara, it might be better for you to consider one day or half day tour bus. you can visit many locations. Nara area is wider.

Old Kyoto is AMAZING. There are so many grand temples and shrines, absolutely breathtaking.
