while still half asleep I somehow saw an 06 honda instead of 05 honda back to the drawing board
additional details
and once again it appears there are a number of problems with the 05 civic as well as the 06 so carcomplaints.com is your best bet for information except for your dealer, who I believe. will have plenty of information on your vehicle
this sounds a bit more complex than a tire with a missing wheel weight or something ,Please have the vehicle Inspected for safety reasons at a competent mechanic and make sure to go with them on the test drive if there are any questions. I suspect a transmission problem Here is a website that might help. www.carcomplaints.com Honda has has some trouble with specific years in the past and has had some issues with some of its vehicles. Please look at the information in thes website , the information is very important due to the large number of problems found with some honda sounding like lemons. best of Luck I suggest not driving the vehicle until this is fixed.
To see the 2006 Honda Civic Service Bulletin he is talking about click here:

IM hoping the link came through I found a technical service bulletin or a tsa that is exactly what you are describing please take the vehicle to your dealer, there is a fix for this problem and the dealer should already have all the details. any more questions I typed " 06 honda civic mystery vibration? " in my web search box click on some of the links on the results page, and then take the car to a dealer hope this helps, I see there is one answerer already who did not pay attention to what you wrote that it was not in the front end.
