Would having soft toys on a shelf be bad for dust allergies?

Even if they are sitting on the shelf they are collecting dust. Keep them to a minimum and wash them frequently.
There is actually a line of asthma and allergy friendly plush toys that are certified. I'll give you a link. If you don't want to buy special toys, then just wash them in Allergen Wash.
Another alternative is to replace the shelf with a case that has a glass door. That way you can see them but they won't collect dust.

If you HAVE to have them you should frequently expose them to either HOT or COLD temperatures to kill the dust mites. That means either washing and drying them in high heat, or putting them in a plastic bag in the freezer or outside in freezing temperatures overnight.
