Allergy and furnace filters question?

I have a kid very allergic to cats and dogs and the like. I have 2 furnaces. Would a real good furnace filter help her allergy reactions to go down and if so what is a less expensive good one to get? Is the thick 3 inch paper style the one to go with or electronic type?

    caution should be used with hi eff filters. newer heater do not like the restrictions in air flow. A separate filtering system is best way to go. that way it can run it even when your HAVC does not. The best filter out there is a hepa filter.
