Along with most media in general, most video game protagonists are male. This stems from both the assumption that most gamers are male (and thus make the main character the same gender as the player), and the fact that most people who design games are male (write what you know). This is changing and becoming more gender balanced as the number of female gamers catches up to male gamers, as well as the makers' genders begging to balance.
In situations where one gender is advantaged, generally it would be male characters getting better stats, and female characters getting better equipment.

Or, sometimes the gender isn't relevant to the ability, particularly in games where you design the character or choose male/female.

A lot of older games, and some newer ones, had a tendency to utilize the "damsel in distress" archetype, and have a male character who must go rescue a female.
