1996 jeep grand cherokee 5.2 liter engine, swapped the motor with one from a 1998. now it barely runs.?

I have a 1996 jeep grand cherokee limited with a 5.2 liter engine, and i swapped the motor with one from a 1998 . The engine now misses horribly and will not run long. could this have something to do with the flywheel not being swapped from the old motor?

Update:

No i didnt touch the timing. but the cam sensor reads off of the flywheel in this model so from what i read i may have needed to swap flywheels as well

Update 2:

I don't think it's your flywheel flywheels don't have anything to do with engine timing- sounds like a computor engine management problem or fuel system --Get on a jeep blog and see if anyone had this problem.

it could be the computer cause the engines are 2 years different which make a lot off things different in the electronics plus the vacuum lines could be different also did you set the timing
