The neurotransmitter can be different, it can have different neuromodulators, it can be inhibitory or excitatory (which is really due to different neurotransmitters), the actual size of the synapse can be different, a large synapse will have a greater effect (synaptic strength). The structure it synapses to on the receiving neuron can be different (can synapse onto an axon or onto a dentrite or onto cell body), or it could synapse onto a muscle cell. Its plasticity can be different between different synapses.
