Do scientists really have issues explaining the existence of birds according to evolutionary theory?

I just read an article in a Christian magazine (I know, I know) that says the scientific community is baffled by the evolution of birds/feathers. Any thoughts? I'd much rather hear from people who actually believe in evolution. lol

Update:

The basis of the article's argument was that there are too many diffrences between birds and dinosaurs to bridge the gap between the two species, and they started in on an intellegent design/god of the gaps bender. Sorry if I sound ignorant... I'm kind of in the boonies right now surrounded by pseudoscience. It's hard fighting pseudoscience when you're a scientific lay person. :)

    "Baffled"? No, evolutionary scientists are not baffled. Just because they haven't worked out every little step in the process doesn't mean that they are baffled. It is true that we don't know every species from Confuciusornis or Cryptovolans to modern birds, and that various scientists have different ideas on the subject.

    When a car appears on your street, are you "baffled" because you don't know exactly which factory that car was manufactured in, what day it was made, and every owner that car had before you had it?
