Best way to fix a screw driver sized hole in car door?

This is a strange situation, but my car door looks like someone stabbed two holes in it with a screw driver.

There aren't dents surrounding the "puncture holes," but I want to avoid rust and am curious what you all think would be the best way to fill/repair them.

    Duraglass. It's bondo with fiberglass in it so it is waterproof. Don't get the kitty hair which has large fibers.
