Since Superman Prime is a god (or God), if he were to punch himself as hard as he could, would he die? Would the Universe just cease to exist? What would happen?

It would just be if you punched yourself as hard as you could. It would hurt, but you'd be fine afterwards.
And I'm pretty sure Superman Prime isn't as powerful or godly as you'd think. He doesn't have many legitimate feats.

But now you have me reading about Superman Prime... this is cool! DC should make a comic where two versions of Superman Prime punch each other just so we can see what would happen.

You can't really get a lot of leverage trying to punch yourself. I don't think it would do anything different to Superman than what would happen if any other person punched himself, if his strength and vulnerability is proportionally the same.
