I'm unaware of any specific BDS movement to boycott it; still, after the SodaStream "controversy" there were people who stated that they would individually. Still, there are also a lot who don't care for the movies anyway. It's not like Marvel is complaining, raking in the billions. It helps that not all people boycott all Israelis or their supporters just on principle.
Also, don't forget that Natalie Portman is Jane Foster aka Thor's girlfriend. So while ScarJo is prominent or will be in all four released or planned Avengers (1, AoU, and Infinity War Parts I and II), Iron Man 2, and the last two Captain Americas (Winter Soldier and Civil War), there is also coverage with an Israeli in all three Thor movies and in a MAJOR role. Btw, Thor has been female in the comics for some time now and it was revealed less than a week ago that the woman worthy of wielding Thor's hammer now is Jane...the same character Natalie is. So perhaps we'll have an Israeli Avenger soon. Okay, I'm not counting on that, but it's still an interesting thought.
I suppose those who boycott along the lines of Israelis can go to the DC Cinematic Univer...OH WAIT THEY CAN'T. Lara, Superman's mother was played by Israeli actress Ayelet Zurer and Wonder Woman is going to be played by Israeli Gal Gadot. I suppose there are the older movies for Supes and Bats, but not for WW and the rest of the DCU (its not like Green Lantern or Constantine were that good).

I am not sure if all of the people who feel that boycotting Israel also boycott certain movies but I certainly do.
Not because a certain movie has an actor who supports Israel but because many Hollywood based corporations give money directly to the illegal settlements or to radical Israeli politicians.
