Rem had to do everything in order to protect Misa..He killed 'Watary' as he knew that he had fell into Light's trap. As for Light, he had made use of Misa, and he knew that Rem will do anything to protect the latter. 'Watary' had been the one providing details for L n Light may look at him as a threat. And as Light does not possess the eye, so Rem knew he has to be the one to finish the job for Light or Misa wiil be dragged into that matter as well. That is basically what I think.. Emm,i think,Rem wanted to protect Misa,and Watari and L had proofs,that she is second Kira.
