i recommend happy hour at gordon biersch and bennigan's. they are both located in mission valley and have happy hour specials.
brigantine in point loma has a good view and happy hour (go for taco tuesdays).

I hate to list a chain restaurant but I am....
On the Border (various locations in San Diego County).
The bar has 1/2 price appetizers and discounts and beers and margaritas. Appetizers are big enough to be meals.

I love "world famous" in Pacific Beach.
Each night they have a different happy hour special. Sometimes it's fall-off-the-bone ribs, sometimes fish tacos. The view is spectacular, right on the ocean, and the evening beers are cheap. If you're still hungry, you can stay for a pretty good dinner, too.

PB Bar and Grill has an okay happy hour (they are on Garnet Avenue).
Canes by the roller coaster is also good.
The gaslamp has plenty of good places to go, and a little classier than the beach.
