What does this Spanish phrase mean?
¿Cómo le estamos atendiendo a usted?
I am thinking it must mean How can we help you, but if so, then why doesn't it say "podemos" instead of "estamos"?

Because it's more of asking "HOW are we attending to you?" As in, "are you satisfied with the service we are giving you?"...Something to that effect.

Como le estamos atendiendo a usted? = How are we serving you?
Como le podemos atender a usted? = How can we serve you?

because atendiendo is progressive
You can use podemos but would then have to use the infinitive atender=Como le podemos atender a usted?

How are we helping you?
Help as in to help with something like in the service industry, so if you had a feedback form or something in a hotel and you had to rate it 1 to 5 or som.

because with podemos it would mean: How are we can you?
the real meaning would be: Is our service good? or How are we attending you?

"How are we serving you?" is what it really means. As if it had maybe a hotline to go along with it to report bad service.
