Manual. When you drive a stick shift car, you're much more in tune with your car and the road. It helps if you're a motorhead, by that I mean you understand mechanics and whats going on with your car. If you're like most people who are little more than baggage, go with the automatic.

I prefer an automatic because I'm old and lazy and live where there are a lot of hills.
If I drove a sporty performance oriented car and wanted the thrill of the driving experience the only way to get that is with a manual transmission. Other than that the automatic is the way to go. I see no reason in the world to drive a Camry or Malibu with a stick, but a Scion tC or 3 series BMW they would have to be a manual.

I would go with a manual. Just like everyone said, they are fun to drive, cheaper to repair, and get slightly better mileage (depends on where you shift), but that is nothing noticeable. BUT! As for the performance, I disagree with everyone saying that a manual is faster than an auto. A properly built automatic will ALWAYS be faster than a manual transmission. You just got to dig deep. Except, thats nothing to worry about. I am just being a jerk and stating the facts. Lol.

This is always a matter of personal preferance, manual can be more fun and provide a feeling of more power, however a manual can be a pain in the a** when driving in heavy traffic. You must consider the fact that an automatic will retain a higher re-sale value.

Automatic--I'm a city boy. Manual is better in the country, but I couldn't stand going back into first at every stoplight.
My new car is automatic with the ability to shift and hold it in gear, so I get the best of both worlds now.

Manual, sportier and funner driving experience.
Better gas mileage and faster acceleration and it provides more control over the car and allows for you to push it past the red line.

Manual, definitely. It's more fun, it forces you to pay attention to the road more, and it gives you more control over the car. Your gas mileage may not be any better, though, depending on how you drive....
