What anime is different from its manga counterpart?
I'm talking about rather major changes.
For instance: Bleach has its filler arcs, but remains faithful to the manga all the same.
However, Full Metal Alchemist split off completely and introduced new characters, ultimately ending long before the manga and in (likely) a completely different fashion.
If the anime just left information out of the manga, that's not worth mentioning (too many series do that). I'm looking more for new things appearing in the anime.

Deathnote is one of these (sort of) they do have the same basic story, but the manga is a lot better. The anime never really achieves the level of greatness that the manga did. I extremly reccommend reading the manga for deathnote.

Darker than Black, totally. I loved the anime and how mysterious/suspenseful it was and went to read the manga but it was like super different (and not in a good way either, IMO)
Sayuki Reload was really different than the manga. It's all filler-type things while the manga has a plot (and a really good one too :] )
Oh and Kaikan Phase! In the anime, it's all about the band and their struggles and around ep.35 the romance starts (which I honestly didn't like very much) but in the manga, it's all about the girl's romance with the lead singer right away. I didn't like it very much... T_T
Here's some other one's that are really different:
-Persona -Trinity Soul- (totally different characters + plot)
-I'll/CKBC (the anime sort of follows the same storyline but the anime's only 2 eps. while the manga's 11 vols. so it's like missing a bunch of volume's worth of plot/info)
-Tsubasa Reservoir Chronicles ( it starts off the same but the manga gets deeper into the plot while the anime has a whole season of fillers and ends like that too D:)

1. A comic book, is the authors original intent. It could be in specialty stores. 2. When a comic book is animated it is limited to the folllowing. A. Censorship on television, advertisment. B. The Animators abilities to animate ( since animators are trained to draw in a specific manor ) C. Time, Money. D. If the audio was recorded after or first. E. Everything over all together. The animation is the exact same thing, as the comic book. Sometimes the author fills in gaps. Some animations are done without the authors help and could be derailed from story but keeps a reasonable idea. In most cases, movies, and OVA ( which are movies ) is done outside the story.

Ghost in the Shell (The manga, the two movies, and Stand Alone Complex are each in their own [though similar] universe. They sometimes borrow story concepts, like the first movie and the SAC movie both are modeled overall after a manga story, but they aren't the same story at all.)
Code Geass I hear also is completely different.

Well, Rurouni Kenshin is one.
Instead of going to the BEST part, where we see the awesome death scene's and life of Kenshin's past, we get fillers!

And, if anyone has heard of Tenchi Muyo OVA's, there is a manga. Written and drawn BEFORE the 3rd OVA came out.
The manga is amazing.

And don't get me started on Inuyasha..
Alot of people dislike Inuyasha because they just think.. meh, its overrated, they hate Kagome, hate Kikyo, Naraku sucks, Inuyasha sucks, blah blah..
Well, In the manga, the characters have different personalities, believe it or not.
Well, to me, they do. They seem tougher and more serious, and kick a** in the manga then the anime.
So, making the TV show so cheesy and CRAPPY, they think Inuyasha.. sucks.

Let's see. I think you can consider Mahou Sensei Negima!? The second season of the anime is different from the manga. But then, they made a new manga to correspond this second season, and that manga is Negima?! Neo.

Mythical Detective Loki Ragnarok
Bloodhound
Bandit Jing/Jing King of Bandits
All three of these are kind of unknown, though. And Bloodhound is a live action show instead of anime.
