I got a flu shot today and was charged a co-pay. Is this because the new law only applies to new insurance plans?

You need to check with your plan administrator. It is possible your plan requires the co-pay. Some carriers have not incorporated the Obama Healthcare plan guidelines yet since they are still under debate and highly confusing.
It is possible that your plan has adopted the preventative care provision, but the healthcare provider hasn't gotten the message yet and you will get a refund. Eventually.
You need to kick up a fuss with the plan administrator and clarify the issue.
