These are two TOTALLY different games. Uncharted is a straight forward, heavy action game with great setpieces and an amazing story, and Skyrim is a huge, Open-worlded adventure game, where you choose what you do. Uncharted is definately more smooth, and the story flows nicely with the rest if the game. Skyrim has practicly unlimited replayability, and there are various different clans and sidequests to do, and in Uncharted, all you can do after you beat the campaign is replay missions or go to multiplayer, and that looses it's value after a while. Skyrim is more fun in general, because YOU choose what you want to do next, not be pulled along by a scripted story. Both game have excelent graphics, but Uncharted probably has the upper hand in this category. Skyrim has no form of multiplayer or co-op, which is dissapoimting, because it would be very fun to have this feature. As for Uncharted, well, it's bacicly MW3 in third-person with cover and acrobatic stunts.
It is completly up to you, but i did enjoy Skyrim a little more than Uncharted, not that it's a bad game. As a matter of face, it's a great game, but it didn't give me that sense if freedom and exploration that Skyrim gave me.

Skyrim is much longer and has more replayability. Uncharted 3 is probably more fun, but from my experience is quickly put back on the shelf.
Ultimately I had more fun playing Skyrim.

After playing Skyrim I can say that's like Fallout 3 without any guns. But that's a good thing. I don't know much about uncharted 3 but I know that you'll have more stuff to do in skyrim.

Uncharted 3 , it's a great, great franchise and easily tied for first with Zelda: Skyward Sword
