Grammer question about periods at the end of sentences?

When you end a sentence in something that is abbreviated with periods like "Ph.D." or "C.I.A." is it correct to add a second period afterwords?

    No. Only one period.

It is acceptable to use three periods in a row... they are called ellipses and I just used them. But they dont end a sentence.

No but you should capitalize the letter after it to show that it is a new sentence. If you want to be even clearer you can double space after the period.
