In most psychological thriller anime like Death Note and Code Geass, the weapons used are entirely fictional. Take for instance the Death Note or Geass, both are capable of giving the wielder of this weapon tremendous amounts of power and control. My fear factor usually doesn't change as most viewers are mature enough if they are watching these types of anime.
However, if you look at conventional weapons like guns, anime like Black Lagoon place a much higher gravity on the death by gunshot, but if you were to compare it to something like One Piece, a gun doesn't do much but devil's fruits do. Even swords, depending on the tone and mood may seem like a bloody blade with an edge for massacre or merely a stick.

Fictional weapons such as Zearth or the Evangelion's is not something I find scary as I'm fairly sure they do not exist, but for weapons that exist irl and especially when special dates etc are mentioned makes it way more scary although something you can't understand is even scarier. Anime like Monster and Higurashi proves this while in Elfen Lied everything are far too supernatural to make it really scary.
