Binghamton Rumble Ponies- Mets (formerly the Binghamton Mets, I used to go to some of their games, no clue why they changed the name)
Richmond Flying Squirrels- Giants
Lansing Lugnuts- Blue Jays
And a personal favorite: New Orleans Baby Cakes- Marlins as well (seems they're a fan of these names)

The owners do. The Kinston Down East Wood Ducks were named in a contest. There's also the Batavia Muckdogs, the Pensacola Blue Wahoos, Traverse City Beach Bums, Savannah Bananas and my personal favorite, the Albuquerque Isotopes

In the modern era, minor league teams most often get their names through sponsored fan 'contests'.

They change the names to appeal to kids so they can sell more merchandise with their silly logos on it.

The team owners, usually. And sometimes the team name changes when its MLB affiliation changes.
You can look up each team in Wikipedia, and sometimes there is info as to the evolution of the team name.
As it turns out, the Rumble Ponies are actually owned by the Mets. There was a "name the team" contest, and "Rumble Ponies" is the new team name beginning with the 2017 season.
